They don't live together, but they live in the same city together. At the end of Persona 4 Golden, Naoto makes a quip about maybe she should just leave for the city with him and have a trip just between the two of them to everyone's shock (she was trying to make a joke). At the beginning of DAN they are confirmed for the same city because they practice in the same studio. If we were going to choose a canon romantic interest it would have to be Marie (unfortunately) because golden(more so in the anime) forced you on a romantic path with her.

To the comment above, Kanji is technically gay, namely in the Japanese Vanilla P4. The creators confirmed this, but since P4 got super popular and Kanji and Naoto were super popular as a pairing they changed it from P4 the animation and on that he's still sexually confused. Although in DAN which is the last in the P4 timeline he doesn't show super strong infatuation towards Naoto and he blushes whenever you compliment him.
